When we choose a diferent text encoding and restart Aptana the encoding type allways changes to UTF-8

This is addressed in the 1.1.1 update.

In 1.2 I can still see this issue.

I just tried again on latest 1.2 release and it works as expected. Can you post specific screenshots of before/after?
